Metadata for the feature classes and tables you initially choose to replicate are copied during the replica creation process.
However, it is by design any following metadata changes made will not be applied during replica synchronization.
To request this behaviour be supported you can promote the idea below on Esri Inc’s Ideas website:

Up to and including v10.0, the ArcCatalog “Set Data Source” tool is only designed for updating MXD file based data sources such as Personal and File geodatabases.
